I have resolved this- looks like the WebService it installs runs under the DefaultAppPool in IIS.

Under IIS7 I had to change the DefaultAppPool advanced settings to set 'Enable 32-Bit Applications' to true before installing.

I will probably set this back and add a new app pool with this setting for the web service to us though, to prevent it affecting anything else on the server.

Under IIS 6.0 I would have had to force the entire IIS to run in 32-bit mode.

Hope this helps anyone else that may come accross this issue.
